If you just use the chkdsk command by itself, it will scan your drive in read-only mode, reporting errors but not attempting to repair them. Fortunately I was able to recreate the data from scratch but it took a very long time. In some circumstances a corrupted install can cause Windows to perceive a reliable drive as 'bad'. It wouldn't be as useful to use the /r switch because they are not prone to hard bad sectors. This should take you through 5 stages of the chkdsk scan and will unset that dirty bit. Kinda funny, it even stopped displaying the sys drivers on MUP.SYS. You may have scheduled its run, or your Windows may have decided to schedule its run.
